So why did the Marvel Universe's origin date start in the sixties when Captain America was running around in the 40's in the Secret Wars #1 end plate?

Because the Marvel Universe is generally considered to have begun with the publication of FANTASTIC FOUR #1 in 1961, for all that Stan and Jack and company eventually brought in certain characters and elements from before that. Prior to 1961, there was no Marvel Universe, there were just a bunch of comics.
